Abstract:
A method, apparatus, and article of manufacture for displaying the progress of a hierarchically structurable group of tasks is disclosed. The method comprises the steps of displaying a hierarchical representation of the group of tasks, delimiting a task in the group of tasks when the task has been processed, and displaying a processing result for the task in the hierarchical representation. In one embodiment, an icon is also displayed in the hierarchical representation to indicate whether the task completed normally or not. In another embodiment, the window displaying the progress of the hierarchically structured group of tasks further comprises an additional area to present additional information about the process, such as diagnostic information. The article of manufacture comprises a data storage device tangibly embodying instructions to perform the method steps described above. The apparatus comprises means for displaying a hierarchical representation of the group of tasks, means for delimiting a processed task in the hierarchical representation of the group of tasks, and means for displaying a processing result for the task in the hierarchical representation.

The present invention discloses a method, apparatus, and article of manufacture of an object-oriented tool for displaying, within one window of a monitor connected to a computer, both a graphical and textual trace of an object-oriented model during execution. The invention has three sections, an object/operation/argument selection section, a graphical trace section, and a textual trace section. The object selection section displays a list of all available objects. The graphical trace view displays a graphic of the objects passing operations back and forth. The textual trace displays a log of activity during execution.

Described herein are improved variant calling methods including a two-step process involving 1) error correction of bases in sequence reads through a cell-specific process and 2) variant calling across cell populations using the error corrected sequence reads. Generally, the first step of error correction involves applying a first machine learned model to identify and correct bases of sequence reads. The second step of variant calling involves applying a second machine learned model to classify a base. Such improved variant calling methods can be useful for identifying variants that are implicated in biological processes, such as diseased biological processes.

Abstract:
Disclosed herein is an amplicon design workflow for improving the design of amplicons such that panels including newly designed amplicons can achieve improved performance (e.g., improved panel uniformity). The amplicon design workflow involves performing a feature selection process to identify key amplicon attributes that likely lead to improved amplicon performance. Therefore, improved amplicons can be designed based on these key attributes. A sequencing panel, such as a DNA sequencing panel or RNA sequencing panel can be constructed using these improved amplicons and further validated. Thus, such panels including improved amplicons can be deployed for analyzing single cells e.g., through a single cell workflow analysis, for characterizing the cells for nucleic acid events, such as the presence or absence of RNA fusion transcripts.

Abstract:
The disclosure generally relates to using machine learning to optimize assays for single cell targeted DNA sequencing. In an exemplary embodiment, amplicons are designed for disease detection assays. An exemplary amplicon design step includes the steps of (1) receiving empirical data of a plurality of initial attributes from a panel of primary amplicons sequenced with target molecules, each of the initial attributes defining at least one performance criteria for a respective amplicon; (2) ranking performance of each amplicon according to a predefined criteria; (3) from among the ranked amplicons, (i) selecting a plurality of key attributes, and (ii) selecting one or more substantially independent and non-correlating attributes, to form a group of selected primary amplicon attributes; (4) calculate a plurality of statistical parameters for each of the selected primary amplicon attributes; and (5) configure a plurality of secondary amplicons wherein the secondary amplicons include secondary amplicon parameters consistent with the statistical parameters of the selected primary amplicons.

Provided herein are methods of filling gaps using high density plasma chemical vapor deposition (HDP CVD). According to various implementations, carbon-containing films such as amorphous carbon and amorphous carbide films are deposited by HDP CVD into gaps on substrates to fill the gaps. The methods may involve using high hydrogen-content process gasses during HDP CVD deposition to provide bottom-up fill. Also provided are related apparatus.
